WebI think we need a visual of what you are trying to do. Unity doesn't display vertices. It displays triangles, and you cannot just remove a vertex without modifying the triangles that use that vertex. You could use a shader that supports vertex colors and set the alpha of the color to 0, but the result will be a hole (which you say you don't want).
